"Dissapearing Notes"

Well while reading an article on this small 3 rank organ, I can across a problem. Many of the 3 rank organs (gedeckt-diapason-string) have a problem of "Dissapearing" notes from keyboard to keyboard. Is this really a problem in a small home organ? Would it be better to contrast it against an open flute?For exampleon the great have a 8' open flute and 4' stopped flute and on the swell have a 8' stopped flute and 4' open flute? Assuming we are discussing an electric action instrument, the problem lies in how the unification (if used) is handled. A trick often employed is to borrow a given stop at different pitches in differnt divisions.

It should be noted that in the residential setting, these issues really don't compare to the issues of unification in a liturgical instrument.
