In your picture of the run motor - grab the shaft as close to the TWG as you can (right below the trough that contains the oiling threads).
If it turns easily (and keeps turning) nothing is frozen....
If you can spin the shaft where it enters the TWG by the run motor then the TWG isn't frozen.
I see some crap under your start motor gear - looks like old green felt fuzz.

Specs say 380 volts - but probably that's calculated for 110 volts not current line voltages around 120 - so add 10%...

The intonation (as in pitch) of a Hammond is controlled by the run motor and the local AC frequency (either 50 or 60 Hz).
It is not affected by the kind of caps on the TWG. It cannot be changed...

Could also be a tube going microphonic. A tube can either start amplifying it's own internal noise or external vibrations.

I think the "board" with the paper wax caps you may be referring to is the TWG. That is not the problem.
The main electrolytic/can caps in the power amp absorb enough moisture from the air to work...
You can just unsolder and swap the line-ins or jumper the vibrato feed over to the non-vibrato feed to test that theory. Unlikely though.
Usually it's one of the large value megohm+ resistors that is the problem.
